Navin later got married to divorcee Geentanjali. However, on April 22, 2006, Geetanjali died by suicide. She hung herself, and left a suicide note, claiming that Navin 'harassed' her and she was 'mentally tortured' by him. She also wrote that Navin's brother Pravin 'instigated' him to trouble her. Thus, she decided to end her life.

Navin was charged with abetment to his wife's suicide. Nischol and his brother Pravin were remanded to police custody till May 6, 2006, by a local court. As India Today reported, Nischol's lawyer Satish Maneshinde claimed that Geetanjali suffered from depression and that she herself had a drinking problem.

On March 19, 2011, Navin passed away due to a heart attack while travelling to Pune from Mumbai. He is survived by two daughters, Natasha and Nomita from his first marriage. Some of his popular films as a supporting lead were Desh Premee, Zulm Ki Hukumat, Raju Ban Gaya Gentleman, Mahaul Theek Hai, Aashiq Banaya Aapne, and Khosla Ka Ghosla. His performance in hit series Dekh Bhai Dekh was also appreciated by the audience.
